Shotgun sequencing:

• Provides species-level identification (C. albicans vs. C. glabrata)
• Shows relative abundance within the microbial community up to 0.005% sensitivity
• Can reveal accompanying dysbiosis patterns

qPCR:

• Higher analytical sensitivity for single-target quantification
• Better for very low-level detection (< 0.005% abundance)
